Step by step
Start with the inter-island flight, not the hotel. São Tomé–Príncipe seats are limited and the schedule decides how many nights you get on each island. Once that is fixed, book Príncipe accommodation, then São Tomé accommodation, then a car or driver for the south.
On São Tomé, base yourself in the capital for the first two nights: fort museum, cathedral, market in the morning and the bay at sunset. Then move south. Lunch at São João dos Angolares on the way, and sleep there or nearby. If you have ten days, put a night at Roça Monte Café before the south coast and hike Obo or Lagoa Amélia in the morning before clouds build.
On Príncipe, fly in, stay three to five nights, and use Santo António and the roça lodges as bases. Beach time, forest walks and, in season, turtle beaches. Fly back to São Tomé with a night to spare before your international departure.
If you have three weeks, slow everything down rather than adding new places: more nights on Príncipe, a second roça on São Tomé, and a full day at Ilhéu das Rolas. In turtle season (roughly Nov–Feb) swap Ilhéu das Rolas for Praia Jalé.
