Three days: add the highlands
The third day is for the things that need a full day: a coffee farm, a forest trail, or a longer waterfall route. San Francisco sits in the same green belt as the Boquete highlands, so if coffee and cloud forest are your reason for being in this part of Panama, consider whether your third day is better spent based in Boquete itself.

Practical tips
Carry small US dollar notes. Outside the main centres, change and card machines are less reliable, and a driver who has to find change will charge you for the trouble.
Do the outdoor things in the morning. In the wet season the afternoon is when the rain arrives, and a trail that was easy at nine can be slick at two.
