The places, in the order most trips use them
Start with Almaty. It is the largest city, sits under the Zailiysky Alatau, and packs Green Bazaar, parks and cafés into a walkable centre. It is also the base for Medeu, Shymbulak and Kok-Tobe, and for day trips to Big Almaty Lake. Give it 3–4 nights.
Add the canyons and lakes. Charyn Canyon, the Valley of Castles, is a long day trip or an overnight from Almaty. Kolsai Lakes and Kaindy Lake, with its sunken forest, are best done as a 2-day loop with a night in Saty village, taking in Charyn on the way. June to September is the season; May and September are quieter.
Fly north to Astana for 2 nights if you want the planned-capital contrast: Bayterek tower, Khan Shatyr, the Palace of Peace and Reconciliation and the National Museum. Summer is the only comfortable season; winters are severe.
Go south for the Silk Road. Turkistan holds the Khoja Ahmed Yasawi mausoleum, the country's main pilgrimage site, with the Otrar ruins nearby; 1 night is enough, and a night train from Almaty works well. Shymkent is the southern base for Turkistan and Sayram, with strong bazaar life.
Save the far corners for a second trip. Mangystau, reached from Aktau, is chalk canyons, desert and cave mosques, needing about 3 nights and a 4WD. Altyn-Emel has the Singing Dune and painted hills, 1–2 nights. The Altai around Oskemen and Katon-Karagay needs border permits (check).

Notes before you commit
Distances decide the trip. Almaty to Astana is a flight, not a drive; Aktau and Mangystau are another flight from either. Driving makes sense only in the south-east, around Almaty, Charyn and Saty.
Book mountain transport as a tour or with a driver. Roads to Kolsai and Charyn are rough in places, and public transport to trailheads is limited. Shared tours from Almaty are the usual fix.
Check mountain road access before you go in April, October and November; snow can close the high passes. Astana in winter is genuinely dangerous cold, so pack for it or skip it.
Carry some cash in tenge for village guesthouses, drivers and small cafés; card acceptance thins out away from the cities. Buy travel insurance that covers hiking and any 4WD touring before you book the desert.
