Step by step: how to choose
Step 1 — pick one or two beds. Brussels is the rail hub and the obvious first base; Ghent is smaller and better placed for the western art cities. Two bases in 4–5 nights is enough. Moving every night costs you more in train tickets and check-in time than it saves.
Step 2 — day-trip the rest. Bruges, Antwerp, Leuven and Mechelen all work as day trips from a chosen base; the parent itinerary runs Bruges and Antwerp from Ghent, and Leuven or Mechelen from Brussels. Bruges is the one to time carefully: arrive early, or stay one night so you get the evening after the crowds leave. Ghent has a comparable medieval core and fewer visitors.
Step 3 — add a second region only if you have the days. Ypres and the Flanders Fields sites need a night if you want the Menin Gate ceremony and the museums without rushing. Dinant and the Meuse valley, and the Ardennes around Durbuy and La Roche, are the other direction: rivers, cliffs and hiking, best May–October, and easier with a car hired in Namur.
Step 4 — check the calendar. April–October is the safe window for outdoor sights; December is for Brussels and Bruges Christmas markets. Announced rail strikes can cancel trains, so keep one flexible day in a longer trip.

Bruges is the most photographed city in the country and the most crowded by day; it is not the best base. Ghent gives you the same medieval fabric with a working city around it.
