The Bay Area is nine counties around one bay, not one city. BART and Caltrain link the cores, but the bridges and freeways are the bottleneck: crossing at commute time can cost an hour. Pick one base — San Francisco for a first trip, Oakland/Berkeley for cheaper rooms and food, San Jose for Silicon Valley — and treat the other sub-regions as day-trips.
