San Francisco has no bad season, only different ones. The city's weather is mild all year, so the decision is really about fog, rain and crowds rather than heat or cold.
If you want the classic postcard version — blue sky, bay views from Twin Peaks, warm afternoons — book late September or October. That is when the fog has mostly gone and the rain has not started. April and May are the next best bet: green hills, fewer people than summer, and a decent chance of clear days.
If your dates are fixed to July or August, come anyway, but plan around the fog: mornings and evenings are grey and cool, and the sun often appears inland (Mission, Noe Valley) or north (Marin) while the west side stays socked in. If you are here for Thanksgiving or the Christmas–New Year week, expect the highest airfares and hotel rates of the year.

Month by month
January and February are the quietest and cheapest months, and the wettest. Rain comes in fronts rather than all day, so you can still walk between showers; museums, ferry rides and the Exploratorium fill the wet hours. Whale-watching season off the coast runs roughly December–April (check current operators).
March is a transition month: showers, some clear spells, and the start of spring. April and May are among the most pleasant windows — mild, often sunny, with wildflowers in the Marin Headlands and fewer visitors than summer. May can bring wind in the afternoons.
June, July and August are summer in name only. The fog rolls in through the Golden Gate most mornings and burns off inland by midday; the west side and Ocean Beach can stay grey all day. Temperatures rarely pass 20 °C. This is peak family-travel season, so book Alcatraz, cable-car rides and popular restaurants well ahead.
September and October are the payoff: the fog is at its weakest, the days are warm, and the light is clear. October is the single best month for most visitors. November turns cooler and wetter, but the first half is quiet and good value before Thanksgiving week, which is one of the busiest travel periods in the US.
December brings rain and holiday crowds. The city is festive, but flights and hotels peak from about 20 December to 2 January. If you want the lights without the price, aim for the first week of December.

Airfares into SFO or OAK track US holiday demand more than local weather. The cheapest windows are usually mid-January to early March and the first half of November; the most expensive are Thanksgiving week, the Christmas–New Year period, and late June to August.
Hotel rates follow conventions as much as seasons. A large event at Moscone Center can double prices in an otherwise quiet week, so check the convention calendar before you lock dates.
