Start with altitude, not price. Cusco sits around 3,400 m and most travellers feel it on day one. The Sacred Valley towns are lower, so sleeping there first, then moving up to Cusco, is the standard fix. If you fly straight into Cusco, book a hotel with a lift or a ground-floor room, and avoid a top-floor walk-up for the first night.
Then match the base to the trip shape. Two nights in Lima at the start or end is enough for Miraflores and Barranco. The Sacred Valley rewards 2–3 nights if you want ruins and markets without rushing. Cusco needs 2–3 nights for the city plus day trips. Aguas Calientes is a one-night town for Machu Picchu; it is expensive for what it is, so many travellers sleep in Ollantaytambo and take the early train instead.
Book the hard parts first: Cusco, the Sacred Valley, Aguas Calientes and Puno in the dry season. Lima, Arequipa and Iquitos are easier to book late. For long trips, add Arequipa and Colca (3 nights) or Lake Titicaca (2 nights) only if you have 12+ days, and fly the long legs rather than losing days to buses.
