Makati is the default for most visitors. The Ayala Center area has the densest cluster of mid-range and upscale hotels, and the streets around Legazpi and Salcedo villages are walkable in the evening with a wide choice of restaurants. It is also the easiest base for business travellers and for anyone who wants air-conditioned comfort after a hot day. The cost is the highest room rates in the metro and a 30–60 minute ride to Intramuros in traffic (check).
Ermita and Malate put you within walking distance of Rizal Park, the National Museum complex and the walls of Intramuros, which is why first-timers with two days often choose them. Rooms run cheaper than Makati, but quality varies street by street, and the area is busier and noisier at night. Intramuros itself has a handful of hotels inside the walls: quiet, atmospheric and close to the sights, with fewer places to eat after dark.
Pasay and Parañaque suit airport nights. NAIA sits between them, and the bayfront strip has large hotels with sunset views.
